I am using a very simple piece of Arduino code to read 3 pins and then pause for 500ms. After I place lists of these reads into a coll I can see that the time differences between each set of 3 reads is actually between 495ms and 515ms.

Reliable timing is quite important for what I am doing and am wondering if there's any recommended way's of achieving this?

I have scheduler in overdirve and in audio interrupt.

The polling interval in your clocker object will account for most of that. If you trigger the time stamp exactly when the message appears it will be more accurate

actually I have since learned that this is due to a buffering 'problem' with the OS.
