...ehhh am I not seeing the obvious? How can I delete a color from a custom color palette. 

Everything else seems to be so obvious, adding, changing the slot, but deleting? How do I do it?

Hold the shift button, it allows you to overwrite the color in the square with whatever color is currently selected.
